Spectral Reconstruction (about 1740 - 1850)

Note:   This reconstruction is a hypothetical attempt to estimate output from future DNA participants in Group #2.
  

  One of the goals of the Project is to obtain DNA evidence built by matching similar DNA sequences. The independent research for each group, combined with the DNA evidence should show that each "group" should have a common ancestor.

Whether or not each group has a common ancestor or is related will be determined by genetic distance.  Time to Most Recent Common Ancestor (TMRCA) is calculated from genetic distance by inclusion of the mutation rate in the calculations.   Dean McGee's Y-DNA Comparison Utility is a convenient tool for comparative analysis.

Whether or not 37 markers provides enough information to determine genealogical dates exactly has not yet been shown.  To date, most phylogenetic techniques have a built in error of about +/- one generation.  That is, today's techniques do not have enough resolution to distinguish between your cousin or your uncle.

Therefore, I am exploring genetic software in an effort to discover how much information the current DNA evidence can deliver.   This is an attempt to use output from the LAMARC program in a manner that may be useful to genealogists.  FT2DNA set of programs was used to convert the FTDNA repeat counts into ATGC format.

Below is the current output from Dean McGee's Utility as of 04/01/06, using hypothetical data, implied to be significant as inferred from use of the LAMARC program. 

Input was modified from current data (March, 2006) by modifying the current three participants (that have 37 marker data). 

The DYS marker values that were determined to be most significant from LAMARC Most Likelihood Estimates (MLE)  analysis: 

DYS390   with a Theta (MLE) of  0.117838
DYS449   with a Theta (MLE) of  0.120689
DYS456   with a Theta (MLE) of  0.000509
GATA-H4  with a Theta (MLE) of  0.056399

As of March, 2006, participants in HAM DNA Group 2 have only mutated around markers DYS390, DYS449, and GATA-H4.  (We do not yet have any data for Group #2 mutations on marker DYS456. )

The Overall MLE Theta for Group #2 returned from LAMARC was .004337. The likelihood estimates from the LAMARC MLE run indicated that we probably did not have enough data for a reliable estimate.

Therefore, a Bayesian run was performed.

The DYS marker values that were determined to be most significant from LAMARC Bayesian analysis (MPE): 

DYS390   with a Theta (MPE) of  0.119850
DYS426   with a Theta (MPE) of  0.00012
DYS449   with a Theta (MPE) of  0.128910
DYS464d with a Theta (MPE) of  0.000109
GATA-H4  with a Theta (MPE) of  0.056399

As of March, 2006, participants in HAM DNA Group 2 have only mutated around markers DYS390, DYS449, and GATA-H4.  (We do not yet have any data for Group #2 mutations on markers DYS426 and DYS464d. )

The Overall Bayesian (MPE) for Group #2 returned was .0000306, quite different from the MLE noted above.

Each of the three participant's data were then modified by +/- one marker around DYS426, and DYS464d.
Those hypothetical markers are labeled below as MACK01-MACK18, and then run through Dean McGee's Y-DNA Utility.

It became clear that the reconstruction (only using MPE mutating DYS values) had problems with participant #46118.  The branch lengths for ancestors and tie in with #41641 was not realistic. The problem appeared to be with MACK05, MACK06, and MACK14.  Therefore these three MACK values were modified to mutate around the MLE indication of a mutating DYS456.  These results appear to be a better estimate under this scenario.  This implies that markers mutating around DYS456 may be ancestors to participants #46118 and #41641.

More data should show whether or not these assumptions are correct.

Below is the resulting output of the hypothetical mutations from McGee's Utility.
The PHYLIP compatible data (near the bottom) was then run through the PHYLIP "Kitsch" program and graphed.

Phylogenetic charts of the resulting output has been posted here.

The resulting phylogenetic graph of the data suggests that more DNA data can provide more detail about the connections between these three participants.  It also suggests which of the descendant lines living today might provide that information, if care is taken when choosing the relationships that will provide the data required.
